Timing: These are all effective treatments and prophylactic medications for hsv.  They differ in the frequency in which you need to take them and how long and how much they cost. You can have cultures or blood testing to determine what type(s) of hsv you have.

Cold sore : There is treatment for cold sores.  Which is HSV type 1.  Typically treated with antivirals. Depending on how many episodes one has in a year, pts can be placed on chronic medications to suppress them. However typically cold sores are on the vermillion borders of the lips.  You should be evaluated to make sure what you have are in fact cold sores inside your mouth. As there can be other causes

Infection: Infection is cause by bugs like bacteria.  Acyclovir is a medication and not a bug that causes or even puts one at risk of infection.

Yes: Doxycycline is a great antibiotic but absorption can be altered with many things. Can be taken concurrently bit would not take simultaneously. Separate by an hour and no problems.

On what?: Usually the effect is quite rapid, but this antiviral drug used against herpes simplex most commonly, will not have the lesions go away immediately since the tissues have already been damaged and this will not resolve simply because the virus has been controlled.
