You havn't told us whether or not you have a varicocele, hydrocele or epipipymal cyst which might become painful when you run. Have you tried to use supportive or tight underwear which would help if you have a low hanging scrotum. Suggest you try such underwear, if you havd't already. Worth consulting urologist if this really is bothering you.
