Cause unknown: It could be virtually anything but let me provide this caution: when you exercise, you divert blood from your digestive tract to your muscles. Digestion shuts down. Always avoid eating for at least 2 hours before doing vigorous work. If this doesn't help, you should get your gut checked out.

Muscle strain: As you run upright the core muscles of your back as well as abdomen. It may be that you are working your muscles in such posture that the muscles are being strained in a different way than usual movement. Drink plenty of fluids (juice, gatorade, lemonade, not just plain water) after the end of your exercise time. Advil (ibuprofen) / Ibuprofen / Motrin will be helpful for inflammation of your muscles.
