Not the color: Color contact and contact in general will not scratch the cornea--however, if foreign matter gets stuck underneath them or you have trauma while removing the lens--this can scratch the cornea.

Not color related: The color of a contact lens does not affect the cornea. However, the lens itself may have a defect, or something may be under the contact lens causing a scratch on the cornea. If a scratch occurs, the lens should not be worn and the eye should be checked if symptoms persist.

Sloppy handling: There is nothing special about color contacts that makes them more likely to lead to a corneal scratch. This might occur when inserting or removing any lens including color lenses. Just be more careful the next time.
