Throat anatomy: There are actually supposed to be holes or channels where air and food/water pass. This is normal anatomy. There is a channel between your nose and mouth and the mouth and the lungs and the esophagus below. Sometimes, though, there can be what appear to be holes or deep pits in the tonsils. These are also normal and they are called crypts. If this doesn't match, have a doctor look.
