Swollen ankle: There can be a number of reasons your ankle swells, and pops. You may have subluxing tendons, instable subtalar joint, chronic ankle sprain, ankle arthritis, as well as some tendon pathology. Unstable ankle: Mri of ankle is just a static picture of the structures around the ankle. You may have a ankle ligament(s) that have healed stretched out. You also may have popping because of a persistent effusion (fluid with the ankle joint). Ankle swelling in and of itself after an ankle sprain can take many months to resolve since ankle is lowest part of body. Follow up with your doctor.

Tendon dislocation: One of the reasons ankle sprains continue to be symptomatic after few months is subluxation of the tendons on the outer side of the ankle. The tendons move out of place and pop when the ankle changes positions during activity. It is diagnosed during the clinical exam and may be missed by mri.
