Three weeks is a long time to have a very sore throat. You should see your doctor or urgent care for a throat culture. The differential is extensive and includes various viruses, strep, gonorrhea, allergies (most likely), severe reflux (esp if worst while lying flat), and many others too numerous to list.

I suspect that your condition is being caused by a virus. Since your symptoms have been observed for three weeks now I highly recommend that you see your primary care physician for a proper diagnosis.
