Chlamydia or gonorrhea conjunctivitis can happen if your partner has STD but the disease won't happen instantly. The bacteria need time to multiply and cause the disease. I think your eyes are sensitive to the semen content or its pH. If your eyes are fine in the next couple days you are safe. But if you have red eyes with exudate you can see your doctor by then for testing and treatment.
