Bacteria. Your mouth is full of bacteria and you will never get rid of all of them (not that you would want to since they aid in digestion and prevent other infections from forming). The floss removes the bacteria from between your teeth, so if it stinks, it's doing its job.

IT'S GOOD YOUR FLOSS SMELLS BECAUSE IT SHOWS YOUR REMOVING UNWANTED PLAQUE FROM BETWEEN YOUR TEETH. YOU CAN BUY FLOSS THAT HAS SMALL AMOUNTS OF FLOURIDE IN IT AND IS SLIGHTLY FLAVORED.
