I take pantoprazole at night rather than in the morning. does that change the effect of the medication?

Not much clinically: One time a day meds are such because their duration in the body is such that they don't need to be given more frequently. After a few doses you build a baseline of remaining meds to be as effective as they will be. Take it AM or PM as you wish to fit your lifestyle. The main goal is to be consistent.
