That doesn't happen: No matter how much you use alcohol hand sanitizer, you'll still have normal bacteria all over your body and inside very body cavity. Treating the hands alone cannot have any significant effect. This is unlike taking antibiotics, which can affect normal bacteria throughout the body, but not a known problem with sanitizers.
