He was infected.: if in 2015 he was positive for chlamydia didn't finish his antibiotics he may still have had it. But, if he has had sex with his partner throughout 2016 and she was negative then he probably did NOT have it. Now he is positive again. This means most likely he has a new exposure to chlamydia. Please followup with your primary doctor to get treated and tested.
