Root Canal Therapy: As you stated, you only had the first part of your Root Canal Therapy. The process is not completed until the canals are disinfected, the canals are filled and any infection is gone. Discuss your concerns with the dentist actually treating you and is the best person to answer your questions. What you describe is not uncommon and does not suggest that the result will not be successful.

Not the end result: The root canal is not finished and it is unknown how bad of an infection you had before treatment was started. Be patient and allow your dentist to complete your care and your body to heal itself. In time you'll feel just fine.

See DDS: Speak to your dentist or endodontist in reference to your concerns. Perhaps the addition of an antibiotic would be indicated. You state that only part of the root canal is completed, additional canals may need to be addressed or a subliminal fracture may be evident.

Hang in there: when a tooth needs a root canal...there is decay with or without an access or infection. Sometimes those infections are hard to get rid of and the pains continues. I'm sure you were given antibiotics and you need to finish them. You might even need another round of them. Hang in there and let the doctor finish his job. You'll be glad you did and you get to keep your tooth.
