See a doctor: There's not enough information to know what sort of discomfort your partner has. However, your apparent concern about STD means you both should be checked for STDs: whenever there is reason to be concerned about STD (new partner, maybe one partner having sex with others recently, etc), testing is wise. Probably best for both of you to be checked.
