Possible.: Amoxicillin is not the standard treatment for pyelonephritis, even for uncomplicated, mild ones. It is possible that the infection was suboptimally treated and is recurring because the bug is resistant. It is also possible that you may have developed a yeast infection as a consequence of two weeks of Amoxicillin and that is the cause of the dyspareunia. I recommend you follow up with your doctor.
