Fibromyalgia pain: Pain is most likely from fibromyalgia. Do you feel like you got adequate information about your condition? Are there other symptoms that concern you? Depression/anxiety can also affect your experience of pain. If you are concerned, you can see a neurologist to evaluate your symptoms.

May be unrelated: It is possible, even likely that the pains may be unrelated. A pinched nerve in the neck can cause pain that runs from the neck, into the shoulder, and then into the arm; but rarely causes pain in the foot. Fibromyalgia is more of a systemic condition, so it usually (not always) causes pain that is on both sides. MS can cause pain, but is a fairly uncommon condition; don't hesitate to be seen.
