Not unusual: This scenario is not uncommon with very low dose pills which will give a yellow or brown one day discharge or none at all for a period. The bleeding on the oral contraceptive pill is simply hormonal withdrawal bleeding to let you know when to start the next pack and is not a "real period" caused by the pituitary gland.

Hormonal imbalance: Menstrual irregularities are not uncommon. Since you missed two periods it is time to see your doctor. If you do not wish to be pregnant, use contraception all the time.
