Assuming there is a clot, will d-dimer be negative if the body is not trying to break down the clot?

May be: D-dimer does depend on the breakdown products of fibrin and if there is no lysis of the clot, D-dimer would be negative. However, each test has false negatives and false positives and that is a more likely explanation.
