Bacterial ecology: Certainly the anatomy of men and women differ, so there are some differences in the bacterial ecology - or living spaces- which the microorganisms occupy. For example, the 'vaginal flora' consist of lactobacilli, which are specific to that environment. Men obviously don't have those specific types of bacteria (they could be found elsewhere in the gut, but with some differences).
