Antibiotics: Can be associated with appetite loss. However, the chronicity and duration of these symptoms is concerning & suggest the need for further clarification. Chronic bronchial infections requiring a 2-month course of antibiotics is unusual, unless associated with copd, restrictive lung disease, compromised immunity or systemic illness, especially in your age group.

Hard to say: So you are taking the amoxicillin - do you still have the green mucous and headache or is that gone now too? Antibiotics can cause GI upset including decreased appetite. I would finish the antibiotic and just eat bland foods. Sounds like you are on the mend but not 100% yet. It can take several weeks after the antibiotic is finished to get back to normal.
