If i have a phobia of gynaecologists and pelvic exams will they still examine me?

No/yes: No physician will touch you without your consent. If you already got an appointment schduled to see that physician it implies consent for examination. If you have trepidation while you are in the exam room, your physician will explore the reasons for your fears and will make an attempt to eradicate your fears/trepidation. The physician will not proceed to examine you against your objections.

One method they use is systematic desensitization which slowly and incrementally brings the person closer and closer to the thing they are afraid of in slow, graduated steps that help make the anxiety more tolerable.
