Hormones...: Can affect blood flow to the nose and sinuses, as well as the female organs; can also affect bowel function (estrogen receptors in the bowel). This could give you a stuffy nose, but shouldn't make you have a fever or feel very achy.

You are observant!: One of the effects of progesterone is nasal stuffiness. Many pregnant women (progesterone is very high in pregnancy) complains of nasal congestion and stopped up ears.
