Knee pain: You may have patella tendinitis. Try a patella tendon strap which u can get at any athletic store, anti inflammatory medication, and stretching exercises.

Hamstrings: The most common diagnosis would be patellar femoral syndrome which is treated with hamstring stretches and core strenghening. If things don't respond, then get it checked because lots of other things are possible.

Quad strengthening: Your history suggests pain derived from either the patellofemoral joint or patellar tendonitis. Quad strengthening, particularly the medial quad called the vmo and strengthening of the hip abductors, particularly the gluteus medius. Hamstring, hip flexor and it band stretching can also be helpful.
