Post infection pain: Would suggest mediction side effects if you were taking nsaids (motrin Aleve (naproxen) being two brands) or Aspirin products also just like the rest of your body with aches and pains take a while to recover after bad infection your gut which is a big long muscle goes through the same aches.

Stomach Flu: If you are referring to stomach flu (gastroenteritis) there may be residual inflammation of mucous membranes or possibly muscle pain if there has been recurrent vomiting. But if you are referring to an upper respiratory infection - then I don't know why.
