Why metro?: Call the prescribing doctor. Your question is an important one. Without further details, the wrong advice can get you in trouble. The ulcers could be due to 1. Serious drug reaction 2. Separate outbreak of herpes, 3. Another diagnosis ( crohn's).

Metronidazole: Prolonged use can result in a fungal overgrowth known as Thrush. You didn't mention how long you have been taking the Flagyl. You may want to discuss your symptoms with your prescribing Physician. Evaluation by your Dentist may be in order.
