Get checked: If this is something you have aquired, i.E not born with, and haven't seen a neurologist or had an mri, do one or both. Atomic pupils can be due to a type of headache or can be due to something affecting the nerve going to the eye.

Depends on cause: Pain is never normal. See your eye doctor to find the cause and the treatment for your pain. An atonic pupil by itself should not be painful.
