Not likely: The most common cyst of that sort is sebaceous, and completely intradermal -- it won't effect deeper structures or cause other symptoms. See your doctor about other causes of headaches; could be something serious like elevated blood pressure.

New headaches: New headaches may be a complex issue. A detailed history, exam and supportive diagnostic test will be determined by your physician. Neck problems can cause headaches but it is not clear if your cyst is causing your current symptoms.
