Probably not: Running a lot usually results in an adrenergic response of the nasal mucosa. That is, the small blood vessels in the nasal mucosa constrict (narrow) to allow more air in to your nose. The discomfort or pain is probably related to more environmental air hitting the nasal lining and the free nerve endings being irritated by the increased volume of incoming air. So it is not bad.
