No, most likely: Sometimes cysts on the ovary can be confused with cysts in the fallopian tube on ultrasound, and tubal cysts can be associated with infertility. But if you have 2 tubes (that is, if they didn't remove one with the ectopic), of course you could get pregnant with the opposite tube.

Not related: The presence of an ovarian cyst will not cause you a false neagtive test. Many women have ovarian cyst that can be seen monthly and are related to their cycle. There are other conditions that can cause irregularity of cycle and be associated w ovarian cyst - such as a condition called polycystic ovarian syndrome. Schedule appoint with your doctor for evaluation.
