Absolutely: As an osteopathic physician dealing primarily with acute and chronic pain for the past 25 yrs, i find that MRI would actually miss the cause of pain after an injury extremely often. Whiplash, for instance, is a 'soft tissue' injury which has nothing that can be seen by an mri. I use MRI very selectively since do's like me can frequently find and treat the cause of the pain just with our hands.

Yes: Certain neck issues may not be diagnosed with a MRI which is good for disc problems, spinal stenosis, tumors, infections as well as several other conditions but may miss some instabilities, facet joint problems and muscle pulls as well as disc problems that may not be herniations.
