They are the same: When you have an infection in the chest cavity or pleural space, it's called an empyema. It can be caused by bacteria, fungi, mycobacteria, and rarely viruses. The term pyothorax, refers to puss in the pleural space. It is essentially the same thing, but that term is no longer used.
