See below: I can think of two reasons. One is that there is something wrong with your technique with certain exercises. If possible, have a few sessions with a personal trainer who can evaluate your form. The second reason is that you may be advancing your intensity or duration or both too frequently and quickly and your body is protesting to exercises that it is not yet ready to do.
