Not common: Over-correcting hypothyroidism should cause the symptoms of hyperthyroidism but no migraine. If you have a headache, this could be serious and I recommend you to see a doctor.

Yes: Increased levels can give a severe headache. Contact your doctor and get levels drawn to see if that is the cause asap.
