Muscle Strain: The commonest cause of pain in upper shoulder after long hours of exercising is from over use fatigue of the muscle. Try to do shoulder stretches before starting exercises, rotate neck and relax shoulder inbetween long hours of bicycling, put ice after bicycling, massage and stretch it out again. Ibuprofen if not contraindicated is helpful in muscle pain. Look up trapezius stretches on U tube.
