Yes, it can: Erection is controlled by blood flow which in turned is controlled by both the sympathetic and parasympathetic nervous system (it is a bit complicated). Clonidine blocks part of the sympathetic system and in high dose it can affect erection in some men, particularly the ejaculatory portion of this. So, if you have significant side effect from it, consult doc for eval. Good luck.
