Possibly : An ill fitting shoe or a compressed nerve in your lower back. Sometimes, the deep peroneal nerve is compressed near the base of the first metatarsal.

Shoes too tight: Try leaving your shoes a little less tight. Sometimes you have to keep your shoes a little looser. As you run the shoes may be pinching on the top of your foot. This compresses the nerve. I've had it too.
