Not necessarily.: With exercise you pull a lot more air in through the nose, filtering out a lot more allergens.

Perhaps...: If you are noticing cough, wheezing and/or shortness of breath which is worse with exercise, you may have exercise-induced asthma. Are these the allergy symptoms you are referring to? If so, a bronchodilator inhaler used prior to exercise may help. See your doctor for evaluation and treatment.
