So many ?s: Pain is not normal, but I have so many more questions to ask before I can even venture a guess. Is this something new or chronic. Is it constant or comes and goes. Does anything, say chewing, make it worse? When did you last see a dentist? Any fever? Any drainage from ear? Any visual problems? Could be an infection, from ear to herpes. Could be a trigeminal nerve problem. Could be TMJ symptoms....

Eustachian tube: There is a tube that helps keep air in your middle  ear that also acts to drain any stray middle ear fluid. This Eustachian tube can become narrow with allergies /irritants/infection and your normal jaw movements can  open and close it periodically. The popping  is a simple reflection of air movement into the middle ear.

Spray of Afrin (oxymetazoline): You may want to try a single spray of afrin (oxymetazoline) in the left nostril.  It should open the eustachian tube, allowing the pressure to equalize.

Pressure: There is fluid behind the ears, which increases during flight, causing a lot of pressure. Swallowing helps to decrease the pressure and the sound is this release. Think of barometric pressure. When this goes up the atmosphere is "thicker." the same with sinuses. A nasal steroid prescription spray can help along with taking a decongestant. See your doctor to be sure your eardrum is healthy.

Ear ache: You could have an ear infection, so the eustachian tube (a canal that links the ear to the pharynx) is inflamed and affects the pharynx and palate.  Thus, when you swallow the movement of the pharynx and eustachian tube causes pain from there into the ear.  A sore throat can have the same effect, reverse direction.  Get checked by your physician.
