Stop taking meth: Continue to use meth, and you will very likely die of it -- but first, you'll bring misery to yourself and to everyone who loves you. I suspect you already realize this, and that your courage in writing reflects a changed attitude and a commitment to recover after this terrible mistake. If you didn't ingest: Methamphetamine, the amount that made be transferred through skin (which is essentially zero) or through kissing (which is close to zero) shouldn't result in a positive urine test.  If you have depression, and are "blacking out" (losing consciousness?) you should seek medical attention for the cause and treatment. Having a methamphetamine user in your life isn't helping either, i imagine.

Suspicious bumps?: Any suspicious bumps on the tongue that does not resolve itself in 2-3 weeks, should be evaluated. See your doctor or dentist for eval.

Prob not oral HPV: The tongue normally has various bumps, papillae, etc. "Large flat red ones on the back" likely are normal circumvallate papillae, present in everyone. (Google it, see photos.) Hard to say about the other, but oral warts are rare, so it's probably something else. If you're sure it's new or abnormal, see your doctor or dentist. But it probably has nothing to do with your genital HPV infection.

Tongue: Stopping your smoking can be a start.  It can also be too late.  Those bumps on your tongue sound concerning.  Better have them checked.

Irritation: The "bumps" are sore because they are irritated. The question is, what are those "bumps"? Lesions like that can be as benign as a torus palatinus, or they could be more serious, especially since you are a smoker. Have them evaluated by your dentist... It may save your life.

Crystal meth?: I assume you are referring to crystal meth with is a powerful stimulant. This drug can rapidly raise your blood pressure and cause a bleed in your brain, which could be very serious and even life threatening. Get to the er if your headache does not stop immediately.
