Few options: Laryngopharengeal reflux can be difficult to manage and requires long term acid suppression. Continue the ppis but consider adding h2-blockers ( such as ranitidine ) at bedtime and anti allergy medication such as Allegra or Benadryl (diphenhydramine) to control the existing inflammation of the larynx or pharyngeal mucosa. Sometimes pro motility medications may help. Dietary and lifestyle changes. Surgery an option.

Non perfumed lotion: At 2months old it could still be a newborn rash like seborrhea (cradle cap) or ecezma also known as atopic dermatitis. Both are essentially dry irritated skin. First line of treatment is hydration of the skin. Use thick heavy lotions such as aveeno, (oatmeal) lubidrem, eucrin or generic equivalent.  If infant is still irritated, red and itchy talk to your doctor about using steriod creams to calm the skin.

Small bulges: are common incidental findings, and may require no treatment.  Best to be evaluated by a neurosurgeon or orthopedic spine surgeon to determine whether or not the bulges could be causing your symptoms, and go from there.
