See below: Assuming you mean urethritis, that's inflammation in the urethra, urine passage through the penis. Almost all urethritis is due to STDs, especially chlamydia or gonorrhea. Chronic pelvic pain syndrome (CPPS, the preferred name for non-infectious or "nonspecific" prostatitis) is discomfort probably caused by pelvic muscle tension (similar to tension headaches). It is not due to any infection.

Abnormal is too : Strong of a word.  It would be classified as an anatomic variant.  Likely not an issue unless the anatomy allows reflux (backward flow) of urine from the bladder to the kidneys which is a set up for recurrent kidney infections.

Misidentified?: The next hole "above' the urethra is the naval (belly button). This leaves us with 2 possibilities: 1) misidentified vagina, in which case the tiny hole is the urethra and the thing you think is a urethra is a vagina. Here are some ...: Ureteral length in adults is about 22-26 cm; its diameter is about 0-4 mm depending upon its phase of peristalsis which is related with the pace of urine production and transportation. These figures are the approximate under its normal condition.

Here are some ...: It's possible to reconnect a ureter after resecting a section of 4-5 mm, but depends on individual anatomical variation, the level of pathology, &amp;  surgeons experience so to decide what and how to surgically manage it. So, ask the treating urologist for detail.
