Yes: Absolutely.  Use of non-steroidal analgesics such as Naproxen on a regular long term basis would commonly cause daily headaches as well as stomach aches.  Consult doctor for more.

Stomach ache: 4 Aleve is far too much at one time. One tylenol (acetaminophen) is not an issue.
