Tough: That doesn't sound too fun. Your cartilage, which lines the ends of your joints, are able to absorb an amazing amount of shock, but there are limits. If your knee does not continue to improve quickly on its own, there is a chance you have injured the cartilage. If the knee swells up significantly and quickly, you may also have damaged the ligaments. It is worth getting it looked at.

You : You may have a retear or other problem to the knee. Since you are able to reproduce pain with the same motion the problem is likely mechanical in nature. Go see your ortho and have an MRI done.

Several possibilitie: Could be a meniscus problem( c cushion in the knee), tendon, or bursa(pad on top of the knee."), or a functional problem with your exercise positioning.  Best option is to see a sports medicine doc and have it checked out to be sure. Once you have a diagnosis treatment options will be easier to determine.

Venous ultrasound: A mildly painful swelling in the back of the knee can be a cyst coming off of the joint (a baker's or popliteal cyst).  If you have other risk factors for a blood clot (smoking, history of cancer, family history of blood clots or a tendency to clot), then a venous ultrasound may be the best way to try to differentiate the two.  Often a diagnosis of a popliteal cyst is made by location & size.
