Oral ulcers ?: Canker sores can cause what you describe. The ulcers are painful, with no known cause, but are associated with nutritional and vitamins deficiencies.  See your physician for an exam and a recommendation for a diet change.

Herpes Simplex I: is the most common virus causing painful vesicular lesions in the mouth.  There are a number of other viruses which are less common along with autoimmune diseases such as Bechet's syndrome which is cell mediated and not an infectious issue.  A visit to your PCP and a viral culture of a new vesicle along with a serologic workup for immune mediated diseases would be helpful.

It can, definitely: Mouth sores may be caused by any type of damage or injury to the mouth and scorching hot food is not exception. Any person with a sore/ulcers that lasts for 10 days or more must be examined by a dentist or doctor.

Viruses: Most gastroenteritis bouts are accompanied by diarrhea. Nausea,Vomiting and abdominal pain that goes on for more than 24hours without diarrhea should be a cause for concern and an evaluation to look for other serious causes should take place. Some causes are rotavirus and bacteria toxins such as staph and bacillus specie.

Mouth healing: You should heal just fine. It may take a few days to a week if you are otherwise healthy. It will often times feel a little raw and even numb the first few days. Should be back to normal pretty soon.

No: A second degree burn by definition should not leave a scar.  That said, keep moisturizers on the area for at least 3 months and no sun exposure to the area.

Possible GERD: Get examined and evaluated for GERD or gastritis with reflux. I suggest starting on PPI therapy such as OTC Nexium or Prilosec as well as antacids like Mylanta or Maalox.
