Sometimes common: There is a broad number of reasons that your symptoms can occur.  If you are sexually active then that number increases.  Everything from endetriosis to missed period secondary to Olympic level exercise can result in missed period(s).  Also depends on how long back and stomach issues have been occurring.  See you primary care provider as soon as you are able while symptoms are still occurring.

Repeat test: If you did the test correctly and it was negative at three days after missed period, you are unlikely to be pregnant. It would be prudent to repeat the test 4-5 days later unless you get a period by then. Use first morning urine and follow the instructions for the test carefully.
If you do not wish to be pregnant, use contraception all the time, every time. You may consider implanted contraceptive, or IUD. 
Practice safe sex. 
Get HPV vaccine.

Missed periods: If you tested negative for pregnancy there are multiple other reasons why you could potentially miss a period. If this continues to be a problem for you, make sure you visit your doctor to get evaluated for your thyroid, prolactin, nutritional status , regular ovulation, weight, etc.
