The latter...: Patients with severe symptoms of irritable bowel syndrome may develop vitamin b-12 deficiency due to problems with food intake, digestion and absorption. Some patients with ibs may not tolerate dairy products and meat products leading to less b-12 intake. Ibs also causes chronic diarrhea which leads to loss of other vitamins and minerals too.

Could be: Low vitamin d is extremely common and easily correctable by oral supplementation.  Diarrhea may aggravate vitamin d deficiency.  Low vitamin d may alter calcium and phosphate metabolism.  It would be helpful to discuss all of these issues with your doctor.

Not likely: Although high doses of magnesium can cause diarrhea, 50 mg is not likely to be the cause.  500 mg might cause diarrhea in a few folks--but it usually takes in excess of 1,000-2,000 mg for diarrhea to result.

Need a scope: Did you get a B12 level checked?  How about a stool test for blood?  dark bloody stools are from intestinal blood loss and you need further tests and scopes of the stomach and large intestine.

Taking lots 4 months: I think of overdose as a single high dose causing harm & taking a large single dose of b6 won't cause harm. However, taking high doses of b6 daily for months (usually at least 1000 mg but rarely as low as 200 mg) can cause toxicity symptoms, most commonly peripheral neuropathy (tingling & numbness), also headaches, fatigue & irritability, which usually dissipate upon stopping b6.
