Cleaning out: Congratulations by the way!  cigarette smoking paralyzes cilia in the lungs which serve to mobilize secretions and foreign objects up and out of the lung.  Now that you have stopped the cilia are beginning to wrk again.  They are essentially cleaning out the garbage in your lungs.  This is the brown phlegm.

Seasonal flu: Seasonal flu is very common viral infection. Usually the condition resolves on its own with home care. Drink water and get a good rest. NSAIDs (e.g. Aleve) are also recommended every 6 hours. If concerned, see your PCP for reevaluation.  Congratulations on quitting smoking!

See doctor: The dextrocardia has nothing to do with it.  I suspect that your problem is likely from anxiety  but it won't hurt to get a doctor to check you out.

Quite possibly.: As your respiratory defenses improve, especially the cilia in the airways, it is common for new ex-smokers to cough more. The headache...not so much. Have you had the headache for most of the 65 days, or is it a recent symptom? If the headache is truly constant—that is, with NO periods of time headache free—this should be evaluated. Kudos on taking a giant step to better health and longer life!

Stay the course : Congratulations on quitting smoking. This is probably the single best thing you could do for your health. It takes up to 9 months for your lungs to heal. So coughing up phlegm is still normal unless you have a fever and are short of breath. Keep up the good work!

Can go on for weeks: There are tiny little hair cells on the respiratory epithelium whose job it is to push any accumulated mucus up the tract to where it is coughed out on a regular basis. Tobacco smoke stops these cells from working, so a lot of junk just accumulates lower down. When you stop smoking, they begin to work again, and cough can last several weeks or even a month or more.
