Cramps and backaches: Your symptoms can be relieved with a number of medications that are anitprostaglandins (such a motrin, anaprox, (naproxen) or asa).  The cramping is due to prostaglandins released from the uterine tissue, and your backache is probably due to the uterus resting on your back and irritating the back muscles.  Both symptoms should be helped by medication.

Definitely, yes: Repetative work in less than natural positions can cause a variety of musculoskeletal aches and pains.  Try to avoid prolonged use (eg. Don't spend your after-work hours playing computer games).  Find a chair that is comfortable - with arm supports, too.  Arrange keyboard height for best comfort. Get up and move around periodically.  Get plenty of exercise when not at keyboard.

Muscle strain: It might be muscle strain.  Kidney stones can cause back ache but usually severe pain.  Ovarian cysts can sometimes cause back pain.  Check with your primary care provider if it does not go away soon.

Depends: If you wake up with headache regularly, dehydration or effects from what you ate or drank before you went to sleep should be considered.  Unprotected sex is a bigger topic, unrelated to back pain, unless infection is possible.  You may need more sleep to feel good when you awaken.  Make a sleep diary and record your headaches in order to discuss this with your physician.
