Rest: Recommend rest, heat, stretching, then ice afterwards.  Light exercise to decrease Lactic Acid build up which is the cause of the muscle aches after exercising too much or exercising muscles after a period of rest.  Time will help.  If not, recommend you see your doctor.

Tooth Caries: A common cause of aching teeth that can wake a patient up in during the night is severe tooth caries (or a deep cavity) that has extended close to the nerve of the tooth.   This usually requires root canal therapy to absolve.  Please see your dentist right away to ensure that this infection does not progress.

Vague question: Depends what part of the body "aches".  Prolonged sitting, especially with poor posture and ergonomics in place, imposes a large degree of pressure on the disc, which in turn can  lead to back pain or "ache".  Sitting on ones tuchus for prolonged periods is not advisable.

Mechanics: Low back pain after standing all day could also be a sign of mild degenerative changes to the lumbar spine. Poor posture and  jobs that require excessive lifting can also predispose you to muscle fatigue and injury.  It is important to avoid high heeled shoes and have adequate arch supports to decreased stress on the lower back.  Be sure to visit your md if the pain persists.

More info: I'm not aware of any conditions that produce aching throughout the whole body as most problems are localized to more specific areas to allow a differential diagnosis. See if you can localize your symptoms.
