Will fish oil supplements negatively affect my depo provera shot?

Unlikely: There are things that might interfere with the absorption of BC pills in the digestive tract. However, since you get depot as a shot it bypasses that issue and remains in your system at a constant level. Whether you eat fish or take the oil as a supplement will not matter.
